Dabei tritt aber unter Umständen ein Effekt auf, der die Ergebnisse verfälscht: Das verwendete Laserlicht kann in der Probe sehr reaktive Sauerstoffmoleküle entstehen lassen. Diese können dann die eingesetzten Fluoreszenz-Farbstoffe so stark beschädigen, dass sie nicht mehr fluoreszieren. Unter Mikroskopie-Fachleuten ist dieser Effekt unter dem Namen Photobleaching bekannt.
