Seit fast 20 Jahren kooperieren die Universität Würzburg und die Tel Aviv University in Israel eng; im Jahr 2013 haben die JMU und das Technion - Israel Institute of Technology ein Partnerschaftsabkommen unterzeichnet. Weitere Kooperationen existieren auf der Ebene der Fakultäten und Lehrstühle.
Studierende haben im Rahmen des Erasmus-Programms die Möglichkeit, einen Teil ihres Studiums an Universitäten in Israel und in den Palästinensischen Autonomiegebieten zu absolvieren, beispielsweise an den Universitäten in Haifa und Bethlehem.
